Now that knocked out crew are 20% effective, how does that impact joat? One crew member knocked out and commander does their job at 70% efficiency? Or still at 50%?

My guess is that it's 50% of the difference. The difference before was 100% cause it went from 100 - 0, so the effectiveness of JOAT was 50% of 100, so 50%. Now that it's 100 - 20, the difference is 80. 50% of 80 is 40, so the resulting effectiveness would become 60%, with the base 20% added to the JOAT 40% increase. That's just a guess though, it may be entirely different.

That would make sense. My money is on an effective nerf of the skill (ie still 50%)

I might actually swap JoaTs out on a couple of crews.

I think this would be correct if JoA reduced a penalty.  If it just gives a bonus then it would be 70 percent.  WG could also reduce the bonus though.  

 

Anyone have the exact wording of the description handy, though that is not always reliable in telling if it is a reduction of a penalty or bonus.

We got confirmation from CM yesterday that JOAT will be effective at 70% now. (20% + 50%)

Thanks for that, was a little worried as its the one of the later skills I add to my crews quite a bit.
